    Minghui Niu1,#, Heng Zhang1,#, Xiangyang Li1, Zhibao Hu1, Hongjiao Zhang2,3, Zhiru Xu2,3, Chunpu Qu1,4,*, Guanjun Liu1,*

    Phyton-International Journal of Experimental Botany, Vol.92, No.7, pp. 2001-2015, 2023, DOI:10.32604/phyton.2023.029350

Abstract KANADI (KAN) is a plant-specific gene that controlled the polarity development of lateral organs. It mainly acted on the abaxial characteristics of plants to make the lateral organs asymmetrical. However, it had been less identified in woody plants. In this study, the members of the KAN gene family in Populus trichocarpa were identified and analyzed using the bioinformatics method. The results showed that a total of 8 KAN family members were screened out, and each member contained the unique GARP domain and conserved region of the family proteins. Phylogenetic analysis and their gene structures revealed that all KAN genes from… More >

    WEI BAO1,#, QIANGUANG HAN2,#, XIAO GUAN3, ZIJIE WANG2, MIN GU1,2,*

    Oncology Research, Vol.31, No.2, pp. 181-192, 2023, DOI:10.32604/or.2023.028051

Abstract Background: Clear-cell renal cell carcinoma (ccRCC) is the most common malignant kidney cancer. However, the tumor microenvironment and crosstalk involved in metabolic reprogramming in ccRCC are not well-understood. Methods: We used The Cancer Genome Atlas to obtain ccRCC transcriptome data and clinical information. The E-MTAB-1980 cohort was used for external validation. The GENECARDS database contains the first 100 solute carrier (SLC)-related genes. The predictive value of SLC-related genes for ccRCC prognosis and treatment was assessed using univariate Cox regression analysis. An SLC-related predictive signature was developed through Lasso regression analysis and used to determine the risk profiles of patients with… More >

Abstract Background: Cytochrome b561 (CYB561) plays a critical role in neuroendocrine function, cardiovascular regulation, and tumor growth; however, the prognostic value of CYB561 in patients with breast cancer and the relationship between CYB561 expression and immune infiltration in breast cancer remain unclear. Methods: The mRNA expression and clinical data of patients with breast cancer were obtained from The Cancer Genome Atlas database. Functional enrichment analysis was used to explore underlying biological functions associated with CYB561. The methylation status of CYB561 was analyzed using the MethSurv database. The enrichment score of immune cell infiltration for CYB561 in breast cancer was calculated using… More >

Deep Learning Algorithm for Detection of Protein Remote Homology

    Fahriye Gemci1,*, Turgay Ibrikci2, Ulus Cevik3

    Computer Systems Science and Engineering, Vol.46, No.3, pp. 3703-3713, 2023, DOI:10.32604/csse.2023.032706

Abstract The study aims to find a successful solution by using computer algorithms to detect remote homologous proteins, which is a significant problem in the bioinformatics field. In this experimental study, structural classification of proteins (SCOP) 1.53, SCOP benchmark, and the newly created SCOP protein database from the structural classification of proteins—extended (SCOPe) 2.07 were used to detect remote homolog proteins. N-gram method and then Term Frequency-Inverse Document Frequency (TF-IDF) weighting were performed to extract features of the protein sequences taken from these databases. Next, a smoothing process on the obtained features was performed to avoid misclassification. Finally, the proteins with… More >

Abstract There are quintillions of data on deoxyribonucleic acid (DNA) and protein in publicly accessible data banks, and that number is expanding at an exponential rate. Many scientific fields, such as bioinformatics and drug discovery, rely on such data; nevertheless, gathering and extracting data from these resources is a tough undertaking. This data should go through several processes, including mining, data processing, analysis, and classification. This study proposes software that extracts data from big data repositories automatically and with the particular ability to repeat data extraction phases as many times as needed without human intervention. This software simulates the extraction of… More >

Sequence-Based Predicting Bacterial Essential ncRNAs Algorithm by Machine Learning

    Yuan-Nong Ye1,2,3,*, Ding-Fa Liang2, Abraham Alemayehu Labena4, Zhu Zeng2,*

    Intelligent Automation & Soft Computing, Vol.36, No.3, pp. 2731-2741, 2023, DOI:10.32604/iasc.2023.026761

Abstract Essential ncRNA is a type of ncRNA which is indispensable for the survival of organisms. Although essential ncRNAs cannot encode proteins, they are as important as essential coding genes in biology. They have got wide variety of applications such as antimicrobial target discovery, minimal genome construction and evolution analysis. At present, the number of species required for the determination of essential ncRNAs in the whole genome scale is still very few due to the traditional methods are time-consuming, laborious and costly. In addition, traditional experimental methods are limited by the organisms as less than 1% of bacteria can be cultured… More >

Abstract Phytocyanin (PC) is a class of plant-specific blue copper proteins involved in electron transport, plant growth, development, and stress resistance. However, PC proteins have not been systematically evaluated in tobacco plants. We determined the whole-genome sequences of the PC family in the tobacco cultivar ‘K326.’ The transcriptome data were used to analyze the expression of the NtPC family at different development stages and tissue-specific genes. Real-time fluorescence quantitative analysis was used to analyze the expression of the NtPC gene family under low temperature and methyl jasmonate stress. The tobacco NtPC family contained 110 members and was divided into four subfamilies:… More >

Transcriptional factor RUNX1: A potential therapeutic target for fibrotic pulmonary disease

    JIA LIU1,2,#, FAPING WANG1,2,#, BO YUAN3, FENGMING LUO1,2,*

    BIOCELL, Vol.47, No.4, pp. 697-705, 2023, DOI:10.32604/biocell.2023.026148

Abstract Runt-related transcription factor-1 (RUNX1), also known as the core-binding factor alpha 2 subunit, is closely related to human leukemia. The functions of RUNX1 in modulating cell proliferation, differentiation, and survival in multiple systems have been gradually discovered with the emergence of transgenic mice. RUNX1 is a powerful transcription factor implicated in diverse signaling pathways and cellular mechanisms that participate in lung development and pulmonary diseases. RUNX1 has recently been identified as a target regulator of fibrotic remodeling diseases, particularly in the kidney. However, the role of RUNX1 in pulmonary fibrosis is unclear. Pulmonary fibrosis is characterized by obscure nosogenesis, limited… More >

    QING GAO1,#, YUJING SHI2,#, YUANYUAN SUN1,#, SHU ZHOU1, ZEYUAN LIU3, XINCHEN SUN1,*, XIAOKE DI1,*

    Oncology Research, Vol.31, No.1, pp. 35-61, 2023, DOI:10.32604/or.2022.028193

Abstract Aging is highly associated with tumor formation and progression. However, little research has explored the association of aging-related lncRNAs (ARLs) with the prognosis and tumor immune microenvironment (TIME) of head and neck squamous cell carcinoma (HNSCC). RNA sequences and clinicopathological data of HNSCC patients and normal subjects were downloaded from The Cancer Genome Atlas. In the training group, we used Pearson correlation, univariate Cox regression, least absolute shrinkage/selection operator regression analyses, and multivariate Cox regression to build a prognostic model. In the test group, we evaluated the model. Multivariate Cox regression was done to screen out independent prognostic factors, with… More >
