A model based on eight iron metabolism-related genes accurately predicts acute myeloid leukemia prognosis

    ZHANSHU LIU1, XI HUANG2,*

    BIOCELL, Vol.47, No.3, pp. 593-605, 2023, DOI:10.32604/biocell.2023.024148

Abstract Purpose: Iron metabolism maintains the balance between iron absorption and excretion. Abnormal iron metabolism can cause numerous diseases, including tumor. This study determined the iron metabolism-related genes (IMRGs) signature that can predict the prognosis of acute myeloid leukemia (AML). The roles of these genes in the immune microenvironment were also explored. Methods: A total of 514 IMRGs were downloaded from the Molecular Characteristics Database (MSigDB). IMRGs related to AML prognosis were identified using Cox regression and LASSO analyses and were used to construct the risk score model. AML patients were stratified into high-risk groups (cluster 1) and low-risk groups (cluster… More >

    Oncologie, Vol.24, No.4, pp. 835-863, 2022, DOI:10.32604/oncologie.2022.026447

Abstract Background: Epithelial ovarian cancer (EOC) is the deadliest malignancy among the gynecologic tumors, and ovarian serous cystadenocarcinoma (OV) is the dominant histological type. Ferroptosis is a novel iron-dependent, programmed form of cell death, and agents that trigger ferroptosis may constitute potential anti-cancer therapies. Materials and Methods: We herein extracted the genes that participate in the process of ferroptosis from the online FerrDb database to create a ferroptosis-related genome (FRG), and then comprehensively analyzed the relationship between the mRNA expression of each gene and the clinicopathologic features of The Cancer Genome Atlas (TCGA)-OV cohort. Results: We found that most of the… More >

Comprehensive analysis of the expression and prognosis for APOE in malignancies: A pan-cancer analysis

    SHOUKAI YU1,2,3,*, LINGMEI QIAN1, JUN MA1,*

    Oncology Research, Vol.30, No.1, pp. 13-22, 2022, DOI:10.32604/or.2022.026141

Abstract Apolipoprotein E (APOE), a gene identified as one of the strongest genetic factors contributing to the risk determinant of developing late-onset Alzheimer’s disease (AD), may also contribute to the risk of cancer. However, no pan-cancer analysis has been conducted specifically for the APOE gene. In this study, we investigated the oncogenic role of the APOE gene across cancers by GEO (Gene Expression Omnibus) and TCGA (The Cancer Genome Atlas). Based on the available data, we found that most cancer types overexpress APOE, and clear associations exist between the expression level of APOE and prognosis in tumor patients. The expression of… More >

    Phyton-International Journal of Experimental Botany, Vol.92, No.2, pp. 501-519, 2023, DOI:10.32604/phyton.2022.023479

Abstract High yield, high quality, stable yield, adaptability to growth period, and modern mechanization are the basic requirements for crops in the 21st century. Soybean oleic acid is a natural unsaturated fatty acid with strong antioxidant properties and stability. Known as a safe fatty acid, it has the ability to successfully prevent cardiovascular and cerebrovascular disorders. Improving the fatty acid composition of soybean seeds, can not only speed up the breeding process of high-quality high-oil and high-oleic soybeans, but also have important significance in human health, and provide the possibility for the development of soybean oil as a new energy source.… More >

Genome-Wide Identification and Expression Profiling of the Shaker K+ Channel and HAK/KUP/KT Transporter Gene Families in Grape (Vitis vinifera L.)

    Han Lei1,#, Junlin Li2,#, Zhizhong Song1,3,*

    Phyton-International Journal of Experimental Botany, Vol.91, No.11, pp. 2519-2536, 2022, DOI:10.32604/phyton.2022.021268

Abstract Potassium (K+) is an essential macronutrient for plants to maintain normal growth and development. Shaker-like K+ channels and HAK/KUP/KT transporters are critical components in the K+ acquisition and translocation. In this study, we identified 9 Shaker-like K+ channel (VvK) and 18 HAK/KUP/KT transporter (VvKUP) genes in grape, which were renamed according to their distributions in the genome and relative linear orders among the distinct chromosomes. Similar structure organizations were found within each group according to the exon/intron structure and protein motif analysis. Chromosomal distribution analysis showed that 9 VvK genes and 18 VvKUP genes were unevenly distributed on 7 or… More >

Abstract In bioinformatics applications, examination of microarray data has received significant interest to diagnose diseases. Microarray gene expression data can be defined by a massive searching space that poses a primary challenge in the appropriate selection of genes. Microarray data classification incorporates multiple disciplines such as bioinformatics, machine learning (ML), data science, and pattern classification. This paper designs an optimal deep neural network based microarray gene expression classification (ODNN-MGEC) model for bioinformatics applications. The proposed ODNN-MGEC technique performs data normalization process to normalize the data into a uniform scale. Besides, improved fruit fly optimization (IFFO) based feature selection technique is used… More >

Immune-related DNA methylation signature associated with APLN expression predicts prognostic of hepatocellular carcinoma

    FEIFEI TIAN1, HUAN HU1, DI WANG1, HUAN DING1, QINGJIA CHI2, HUAPING LIANG3, WENLI ZENG4,*

    BIOCELL, Vol.46, No.10, pp. 2291-2301, 2022, DOI:10.32604/biocell.2022.020198

Abstract This study used transcriptome and epigenetic data to predict the prognosis of immune-related genes (IRGs) Apelin (APLN) in patients with hepatocellular carcinoma (HCC). The TCGA database has gene expression and clinical data for HCC. And DNA methylation 450 k data for HCC was download from the University of California Santa Cruz (UCSC) Xena browser. Performing clinical and prognostic analysis of APLN expression, results show that APLN is highly expressed in tumor samples. And it has an increasing trend with the development of clinical stage and T stage. To explore the prognostic role of APLN, the Immune-related DNA methylation (DNAm) sites… More >

A Novel Soft Clustering Approach for Gene Expression Data

    E. Kavitha1,*, R. Tamilarasan2, Arunadevi Baladhandapani3, M. K. Jayanthi Kannan4

    Computer Systems Science and Engineering, Vol.43, No.3, pp. 871-886, 2022, DOI:10.32604/csse.2022.021215

Abstract Gene expression data represents a condition matrix where each row represents the gene and the column shows the condition. Micro array used to detect gene expression in lab for thousands of gene at a time. Genes encode proteins which in turn will dictate the cell function. The production of messenger RNA along with processing the same are the two main stages involved in the process of gene expression. The biological networks complexity added with the volume of data containing imprecision and outliers increases the challenges in dealing with them. Clustering methods are hence essential to identify the patterns present in… More >

    BIOCELL, Vol.46, No.8, pp. 1989-2002, 2022, DOI:10.32604/biocell.2022.019300

Abstract Diabetic nephropathy (DN) is a common microvascular complication that easily leads to end-stage renal disease. It is important to explore the key biomarkers and molecular mechanisms relevant to diabetic nephropathy (DN). We used highthroughput RNA sequencing to obtain the genes related to DN glomerular tissues and healthy glomerular tissues of mice. Then we used LIMMA to analyze differentially expressed genes (DEGs) between DN and non-diabetic glomerular samples. And we performed KEGG, gene ontology functional (GO) enrichment, and gene set enrichment analysis to reveal the signaling pathway of the disease. The CIBERSORT algorithm based on support vector machine was used to… More >
